Important things to remember when submitting your sites to search engines
- Do not spam search engines. They really want to index your site. Believe me. Undoubtedly it takes time to index your site considering the huge number of sites waiting to be indexed and the huge number of sites being submitted to them from their official forms, directories and site submission tools.
- Submit only your main url. This is usually the top root url of your site. e.g. Submit only www.mysite.com to these search engines. There is no need to submit all the directories / subdomains / deeplinks to your sites. If they are all linked together as the crawler goes deeper into your site, all your pages will be indexed.
- Avoid using Javascript drop downs for navigation. It surely makes your sites very pleasing to navigate. But search crawlers do not understand javascript. They understand the plain and simple html codes as urls and crawl further. So stick to neat and simple navigation to have all your urls indexed.

I dont really see how javascript is relevant to directories as they just scan your main page usually for a link back nothing else and you fill in the content.
